Only the channels that are shown in "Channel / EPG" will show up in Kodi, you may have to clear the PVR data.

I'm not sure what you mean here, muxes shouldn't even appear in Kodi, only mapped channels.

It's not difficult but things mess up & get very confusing :p.
You can clean up your install quite easily.
sudo apt-get remove --purge tvheadend
sudo deluser hts
sudo rm -r /home/hts/.hts
then reinstall, just make sure your package list is correct
Watch out for that rm command, make sure you enter the path as shown!!
